The clergyman allegedly defiled the schoolgirl who is a KCPE candidate on Wednesday last week in his house at Nyalkinyi village.
The suspect went into hiding for one week after the incident was reported.
When he turned himself in, the suspect was accompanied by his lawyer.
Homa Bay County Police Commander Sammy Koskey said the suspect is being questioned over the incident.
After surrendering to the police, the suspect was taken to hospital for medical examination.
Deliver letters
Mr Koskey said samples will be collected from the suspect as investigations into the defilement incident continue.
“The girl was taken to hospital for treatment and samples obtained for medical examination,” said the police chief.
According to the girl’s father, her daughter was sent by a teacher to deliver letters to the pastor in his house.
The pastor is reported to have lured the girl to his bedroom where he allegedly defiled.
“My daughter told me that the suspect dragged her to the bedroom, closed the door, put on a condom and defiled her. He later released her and warned her not to tell anyone what had happened,” the father said at Homa Bay police station.
He told journalists that his daughter went back to school and informed her teachers about the incident.
